Youl Mawene’s foul on old campaigner Jamie Cureton gifted Exeter a chance to level from the spot after Fleetwood had twice taken the lead - John O’Flynn sending Scott Davies the wrong way.
Skipper Steve McNulty headed Fleetwood ahead after 13 minutes from a Dean Howell free kick.
Cureton levelled after 23 minutes, his curving shot a real peach.
Town regained the lead when Barry Ferguson launched a perfect through ball for Nicholson, the midfielder making no mistake to slide the ball past Artur Krysiac.
A late save from Davies denied Danny Coles a winner for Exeter as both sides pushed for a winner.
